ThrashNeon's description of the problem matches mine 100%. I do have something to add: Adium 1.3.1 seems to disconnect from all services rather than just Yahoo (I use GTalk, AIM, MSN, Y!) but the password is only being asked for the Y! account. Also, the disconnection seems to occur more frequently ...
