Check System Preferences > Notifications, scroll down the list to find Vienna. There is a checkbox entry: “Badge App Icon”, make user it is checked.

Yeah, it is a bit a question of precision and practice.
When you drag the folder and reach the place you want to drop it, try to move the whole thing to the left. The drop indicator gives a pointer, but it is not as clear as it should be.

Just for what it is worth: the tabs bar has been seriously revamped in Version 3.4.0 Beta 1. It looks much more like tabs across the OS - e.g. Safari.

FYI: You can turn audio and visual notifications off in System Preferences -> Notifications -> Vienna. Another iOS centric way of doing things I guess... Have you tried quitting Vienna and then restarting? The go to the offending feed, select the article, mark it as read. You should see the (unread) article count change (Vienna title bar, dock, number next to feed) and the article should stay as read.
