You may have choosen to 'use browser connection for file transfers' either in the global setting at Cyberduck > Preferences > Transfers or in the bookmark settings.

Yes, this is due to the server not supporting UNIX permissions. The display of these folders with as 'non accessible' should however be fixed in the beta builds of 2.8 available at http://update.cyberduck.ch/nightly/

Try the latest nightly build from http://update.cyberduck.ch/nightly/. These versions use Ganymed-SSH.

This is fixed in the latest nightly build (> revision 3047).

The password is cached as long as you don't close the browser window. It should however also be deleted if you connect to another server using the same browser window. This is missing and is a bug.

You have run out of disk space on your server.

Open a Terminal.app window and paste
Restart Cyberduck.

What can you see in console.log (Applications/Utilities/Console.app)?

Select View > Column > Kind and click the new browser column to sort by file type.
