Most probably there *is* a problem with the host key sent from the server. See what connecting with ssh -v in a terminal says..

The server might have a different time set. I could only fix this by letting you specify the timezone difference. (which is currently not a supported feature)

I had stopped using cyberduck sometime ago because every time i launched it none of the menus would work, well they would work but everything was greyed out. this new version was no different. Check that ~/Library/Application Support/Cyberduck is writable. You might want to run "Repair permissions" from the Disk Utility.app in /Applications/Utilities/.

Passwords aren't saved with bookmarks but in the Keychain. Select the checkbox "Add Password to Keychain" upon login. (from http://cyberduck.ch/help/en/problems/index.html).
