The FTP server you are connected to does not support changing the permissions.

Well, this has nothing to do with character encodings. Choose "FTP over TLS/SSL" from the protocol dropdown menu in the connectio dialog.

Some of the users reporting this problem have changed the symbolic links in /System/Library/JavaVM.framework. Never ever do that.

Disable the update check (Cyberduck → Preferences → General) to see if that makes it any better.

The latest seed also fixes the bug for the Java VM selection in Cocoa-Java applications. Cyberduck.app will now use Java 5 if installed.

First try to run Cyberduck.app from the disk image. If that still doesn't resolve the issue please post the output of

Couple problems with CD2.5: 1) I get an error "NSCannotCreateScriptCommandError" when I use the test "if not (exists (theDayFolder)) then ...", where theDayFolder is "09262005/" and my current directory on the ftp server is one that contains theDayFolder as a subdirect...

You have probably upgraded to Cyberduck 2.5 (which is the right thing to do!) but now also need to upgrade to OSX 10.3.9 because that's the minimum requirement. (See Apple Menu > Software Update)

I think it’s against the GPL to sell the product (unless you pay for warranties/support/physical copies). And donations are better in this case; better than none. This is currently not possible. Try to login using public key authentication which many systems allow even when root. See Configure SSH Public Key Authentication at http://cyberduck.ch/help/en/howto/ssh.html

Uncheck both the "Change permissions on upload" and "Preserve modification date on upload" in Cyberduck > Preferences > Transfers as a workaround.
