Well, it is likely having to do with the way Adium interfaces with the servers. It's not MSN alone though, as the grouping problems were with a few of my AIM contacts as well.
Deleting and re-adding the contacts in Adium itself has solved the problem for me.

I came to this forum for the first time today, specifically for this problem. I love Adium, but this is really obnoxious! Every time I restart Adium, my contacts go back to another group.
