Cyberduck supports AppleScript so you could technically write your own if you have the know how. Otherwise if you download Cyberduck again and look in the dmg you'll find some sample scripts or you can view them here http://svn.cyberduck.ch/trunk/AppleScript%20Samples/

You can't initiate an email from within Adium. Adium by default sets your download folder as the default receiving folder. Check Adium's preferences, specifically the "General" section to see what the directory is set to. By initiate do you mean send an email address like blah@blah.com and...

Yeah, unfortunately enabling Java 6 VM will break most java apps (as in prevent them from running) on OS X. Make sure you don't set it as the default for Java.
