Copy the following from your backup:

~/Library/Application Support/Adium 2.0
~/Library/Caches/Adium (not entirely necessary, but it contains custom icons for contacts and stuff)
~/Library/Preferences/com.adiumX.adiumX.plist

Well, that's kind of my point, a feature was removed and now I need to go through extra steps to reproduce the same functionality.

I posted here first to get some feedback because if I am in the minority missing this feature, I won't pollute the trac system with this.

That's because in the two weeks that have passed, the beta has been released. Have you downloaded the latest version?

I know this has been discussed before, but I don't think I've been clear on my end. In 1.2, there was an option under the view menu to Show Group Online Count . In 1.3 this was changed to Show Group Visible Count . The issue for me is that I keep my offline contacts visible, so in collapsed groups, ...

I had a chance to revisit this issue. Downloaded current 1.3.2 release; no change.

In Preferences: Appearance > Color Theme

The color comes from the "Highlight Color" in the Appearance pane of the System Preferences. It's not application specific, so you don't have a whole lot of control over that one.
