Have you tried the setting in CyberDuck preferences to "Send 'no operation' command to keep connection alive"?

You can find it under the Advanced tab, Timeouts section.

I just wanted to say congratulations to the Adium devs for getting a mention at the Apple Design Awards last night. You're doing great work, keep it up.
