Looks like that did the trick!
I tested mkvmerge'd files I made, other mkv files I acquired, QuickTime reference files (and self-contained MOVs derived from files with a DTS stream)-- all worked A-OK!

Is the clicking consistently in the same location? Can you provide a sample of a file that has the clicking? Hey gbooker! Thanks a ton for this, I'm sorry it took me so long to start testing it. Once I get it configured properly, my receiver sees the DTS stream, but I just hear occasional ticking/popping during loud sounds and nothing else. Any ideas?
