It does have its many quirks. But it [Apple TV] works well for the rest of my family. I'm about to graduate high school and leave for college, the simpler the setup for them the better. I don't want to receive a constant stream of phone calls. Anyways, thanks for everyone's help.

Surround has always been working on my Apple TV. And I have a separate iTunes library with the originals (Handbrake universal preset) that syncs both my AppleTV and iPhone. My second one contains reference files with surround that plays back on the mac.

That's a real shame...But I rely too much on Apple software to ever consider switching back to Windows. And Windows is way to finicky for my tastes. If AC3 passthrough is really important to you and you don't mind using beta software Plex works ok. But it not my favorite so I'll stick to the workaro...
