Actually, I take that back. It's not having a custom status message that does it. Rather, it's just fiddling with Status Preferences .... e.g. merely clicking or unclicking checkbox. Suddenly, Adium will begin to auto-Away correctly. But once the app has been stopped and restarted, the bad behavior ...

We've been having this same trouble (with 1.3.7 on Mac OS X 10.4.11). There appears to be a workaround for the user whose client doesn't auto-away when his screen-saver activates: Have the user create a custom status message (I created an Away msg, but I'm not sure it matters).
