Sync to The Old Reader is not actually doing synchronization. It is creating "shadow" folders for the ones on The Old Reader. As a result, there are now twice as many folders and about twice as many articles. I have disabled sync until word comes out that there is now a version that works...

I asked because I have my doubts and looking into it I now suspect it is not working properly. First, Vienna tests the guid element if there is one.
If no guid is available, Vienna checks the title and the date/time of the post.

It seems that your Vienna feeds are local only, and not set to sync with InoReader. First, make sure that in "Vienna->Preferences… ", tab « Syncing », the « Sync with an Open Reader server » checkbox is ticked, and credentials are set. Then, check if a small cloud picture appears in front ...

Vienna just uses system settings for network. Your problem seems a bit unusual. First, when making comparison, make sure that filters are set the same way in Vienna and in FeedHQ (all articles or unread only ?)
Second, try using « Force Refresh Selected Subscriptions in Open Reader », then do as you usually do for a few days. Tell us if things do not improve after that.
