Actually, for some reason there's a good chance that it won't work if you try that. Privacy prefs are server-side, so if you make that setting in the official client (or in iChat, I presume), it will carry through to Adium. Adium itself currently doesn't have a privacy prefs interface, other than simple blocking of people.
Would Adium (as an app) be much bigger or use much more CPU/RAM if it concurrently used libgaim for some protocols and joscar for another (especially if you were chatting on, say, MSN and AIM concurrently)?
