My experience with file transfer:

Adium <-> Adium: ok
Adium (yahoo account) -> Yahoo Messenger (Mac): ok
Yahoo -> Adium (yahoo account): Yahoo (Mac) gives error message, Adium does not receive anything

Can you post the error message and see if there is anything relevant in the console?
