I'm reformatting my hd in preparation for Leopard, and I'm currently backing up all my important files.

Is it possible to back up JUST the chat log folder (/Library/Application Support/Adium/Users/Default/Logs), reformat my entire hard drive, and then simply copy back that folder into the proper location once I re-install Adium?

Will Adium immediately recognize all the chat logs? Or is there some other process I need to do?

That's all you need to save your logs. If you want to save your settings for Adium, copy the entire Users directory.
