Why are chat transcripts since Adium 1.3 kept individually in .chatlog folders? Each .xml file is put into its own directory with a name ending in .chatlog. That's too many files nested in folders. Why not put them all in the same root directory?

The .chatlog file should be displaying as a bundle, that's a bug. Transparently it will also include images from direct IMs.
