Uploading problems

I was asked at work this past week to update the company website. I've created websites before and have never had problems updating and designing them, however I recently started using Macs. I designed the website in iWeb and am ready to upload it. I downloaded cyberduck to get the ball rolling, and have tried everything I know to do to get it to work, the closest i've come is i get a directory when I go to the website. I deleted everything off Cyberduck to start again. At first I was having an issue of just getting rid of the old site for the new.
Can you please list the steps in order for me to post the new website. I've created a folder on my desktop for all the webpages and files for it. I tried dragging and dropping them into cyberduck. Any suggestions?

yes. I get an error now for everything. It loads but has the red text at the bottom.
So now the problem is some of it has loaded, I haven't a clue how? but half the damn links dont work, has the 404 file not found? Some work some dont.

Not sure what I'm suppose to do?
