running command via ssh with Cyberduck?

Is this possible? I've been trying Cyberduck for the first time and want to run a command via my host. I get into my hosts ssh environment fine but don't see any way to apply the command.
This is the first time I've ever tried to do this so perhaps I'm missing something in the Cyberduck UI. I do see a 'send command' line in the 'Go' menu but it's grayed out when I hook up via ssh. It's only available via ftp.
I uploaded the original cgi script via ftp just fine. I just need to run this command I have via the hosts ssh environment to make it work.
I might be missing something obvious. Any help appreciated.

Ps. I also tried to do this via Terminal, I'm on a mac OSX.3.9 and there, too, I don't seem to be able to complete the command. Again, ssh and running commands is new to me so I may be missing something obvious.
