Website won't update?

I am trying to upload my site from Dreamweaver with Cyberduck. I got it to work before but now that I am trying to update it it won't work. It says I am connected and even brings up the folder and when I delete this folder my website is still up. I am 95% sure this a case of operator failure but I could really use some help.
