Cyberduck uploading and overwriting on GoDaddy

Hi
I am new to Cyberduck and wondered how I can upload my files to my GoDaddy server so that they replace what is currently on the server.
I basically want to publish my website folder everytime I update it but want a way so that the files that are currently held on GoDaddy will be overwritten by the new files I transfer with Cyberduck.
Can this be one, if so how?
Is it something I have to set up with GoDaddy or can Cyberduck do it.
Sorry for the basic question but I couldn't find the answer in the FAQ's
