You must have version 1.5 of the Java VM installed for Cyberduck to run. It will not launch on the 64bit Java 6 VM. If you update your system with the latest Java Update available from Apple Cyberduck will run.
Well, then you sure will have problems with the release of macosX 10.6 because it will only contain java 1.6 (6), BUT both in 32 bit and 64 bit versions.
I have today, using the latest WWDC release 10a380 tested it with Cyberduck and can report that Cyberduck fails to start, this happens both with 32 and 64 bit 1.6 java.
