Newbie! Please Help

Hi, so I have what I'm sure is a dumb question but I'm clueless as to what happened. Cyberduck was working fine, and then within the last update or so I started getting this thing that said my certificate was not trusted or something so I went in and set it to always trust. Now Cyberduck won't upload anything, won't delete anything won't DO anything. It like freezes up and eventually just says it could not preform the task. Under my public FTP by the little folder icons that designate folders appears a little red dot which I believe is the stop sign??? I'm super confused and really need to get things uploaded! Any help is much appreciated!
