We've just started to test using Cyberduck at my work and after the 10.4.6 update we can no longer connect to any FTP sites (internal or external). The error says "IO Error: Malformed reply from SOCKS server" when connecting to a bookmark or a new site.

Folks using Mac OS X 10.4.5 can still connect, so it's not a general network issue. We've updated to the current 2.5.5 (1976) version, but are still unable to connect. We have the name of our proxy server and port 1080 set in the Network System Preferences.The Network System Preferences settings have not been changed since the OS update. Any suggestions for troubleshooting this issue would be appreciated.

The 2.6 update did not resolve our problem.

I think there is an active/passive setting in Cyberduck prefs. Take a look, change that around, maybe that'll fix the issue.
