Is there a way to keep track of all the files uploaded for a week or two weeks? We get into an question about whether a file was uploaded and if the client has already cleaned out their site we have no way of knowing what we already sent.

I think this would be a very useful option. I am in favour of adding this to the next release.
For the rest I think Cyberduc is a fantastis tool, very userfriendly and straightforward.

2 things:
1) Enable growl logging. Enable growl notifications for whatever you need. It'll log uploads and downloads at the very least, I forget what else. You can make it log and not display even, so that should do what you need.
2) Use Compare Folders to compare 2 folders and see what's different. Very useful in this situation I think.
