Two bugs in 2.8

1) The transfer window fails to auto-appear or list transfers that are happening/have happened. :???:

2) I am asked if I want to set Cyberduck as the default FTP client every time I launch Cyberduck, no matter what. Doesn't matter if I say yes, manually set the protocols to be handled by Cyberduck (using the third party Default Apps pref pane), or anything. :???:

This is on a G3 iMac running 10.3.9.

The first issue you have is caused by the setting 'User browser session for file transfers' in Cyberduck > Preferences > Transfers.
